If you have to pick between one or the other, take the probiotic before you eat.

The best time to take a probiotic is with a light meal or snack. Having a small amount of food in your stomach is best because the food will lightly buffer the acids but not actually fill the stomach, affecting the capsules speedy transit through to the intestine.
